Season Six began on September 4, 2002 with "Melvin's Very Own Episode" and ended on April 9, 2003 with "Full Circle".

This was the first season of the show to air on Cartoon Network, after Showtime had decided not to renew it for a sixth series. The start of Season Six also introduced a new "country" like theme song, involving a banjo and harmonicas. One unique aspect of this season is the absence of Rob Broflovski, who ascended to a higher plane of existence in the episode "Meridian" of the previous season.

Several episodes of this season deal with Puff, Zowie, and Lance attempting to fill the void of Rob's absence with a new fourth friend, initially hiring Melvin, whom they subject to guilt, inferiority to Rob, and various forms of abuse, before deciding he was too lame, leading them to hold a "Bachelor"-like contest in order to choose their new fourth friend in the episode Home at Last, resulting in Tweek becoming Rob's replacement until the episode Chain Reaction.

The opening theme replaces Rob's singing with Timmy, singing "Ooga Booga, Ooga Booga, Ooga Booga, Ooga Da-Booga!" The episodes "The Death Camp of Tolerance" and "Full Circle" form a story arc which continues into the next season, focusing on Rob's attempts to rejoin the group.

The boys and their parents travel to Aspen for a winter vacation. Puff is challenged by teenagers to a ski race while the boys' parents are trapped at a TimeShare meeting.

The boys are anxious to see a new movie trailer during a commercial break, and, after Puff's TV is destroyed, frantically run around town in search of a working TV.

Rogue NID officers hijack the X-303 spaceship with Lance and Melvin on board, demanding Adrian Conrad be brought to the ship. Using his Goa'uld knowledge, Conrad activates the X-303 and takes it light-years from Earth as Puff and Zowie stage a daring rescue.

After retaking the new ship, Thor asks the group for their help in defeating the Replicators once and for all, since the Replicators have taken over the Asgard homeworld and have taken Human form. The only way to ensure the success of taking them down is to trust Fifth, one of the Replicators.

SG-2 attempts to break Pop Fizz out of prison, following his arrest two weeks earlier following repetitive drug abuse charges; Melvin has been relieved of his duty of being the boys' new fourth friend, triggering auditions to find a replacement friend.

Lance has hallucinations and is soon diagnosed with schizophrenia, possibly due to excessive Groundbridge travel. It is not, however, schizophrenia but a Goa'uld killing device belonging to the late Ma'chello, which eventually transmits itself to Zowie.

Senator Robert Kinsey is shot by an assassin, who later turns out to be Puff, who is arrested, even though he says he was nowhere near the scene at the time. The rest of SG-1 investigate who is framing Puff and discover that a rogue group who have broken away from the NID are responsible...

On a field trip to an uncharted tropical island, Lance and Toad get caught in the middle of a fierce coup involving lizards and lobsters.

At a briefing, the Ambassadors of the United Kingdom, France and China are stunned when they learn of the Groundbridge Program while Senator Robert Kinsey, an old enemy at Stamford Gate, interupts the meeting, attempting yet again to take control of the program.

Mandelson is apparently forced to retire, and replaced by a former U.S. Senator Henry Bauer. There is nothing the kids could do about it, since they will fight someone high up in government. However, Puff enlists the help of Harold Maybourne to stop the NID, and Senator Robert Kinsey to return Mandelson to his office.

The students come across a famous stowaway called Spoink, who has lost the orb that it carries on his head; in which his kind has. As the base's student body frantically searches for the orb, Lance tries to make a new orb for Spoink.

Mr. Brown attempts to use his homosexuality to get fired so he can sue the school for a substantial sum of money. The students' disgust with Brown's outrageously inappropriate behavior with his new partner Mr. Slave incurs the anger of their parents, who attempt to teach their children to be tolerant of homosexuals.

Rob warns the students to stop Anubis from retrieving the Eye of Ra from Abydos. They enlist the Abydonians to hold off Anubis' forces, and prevent him from taking the Eye, which will strengthen his new superweapon and wipe out all the other System Lords.
